Question: Can it be wired to turn off both the cranking battery and trolling motors batteries. It currently does not shut of cranking battery

Question: Why are some of these switches red and some black? They seem to be the same otherwise?.
Answer: The Blue Sea 6011 Mini Dual Circuit Plus Battery Switch is the red version. Blue Sea 6011200 Mini Dual Circuit Plus Black Battery Switch is the black version. Functionally they are identical.
