The 30 amp figure is the total output of the charger and is divided up between the outputs based on the demands of the batteries. Typically the lowest battery will take a larger share of the charge. The outputs are not independently programmable for different battery types, a single program must apply to all the batteries in the bank. Two batteries in parallel form one bank and so get a single connection to the charger, there is nothing to be gained by running a wire to each battery.
