Yes it does matter. The MPPT's work with a variety of battery voltages and they are auto sensing to determine what the system voltage is. When first installing, you should connect the battery first. This allows the controller to automatically detect whether it is connected to a 12V, 24V or 48V system. Once the battery is connected and the controller is powered up, you can then connect the solar panels.
This will happen again if you disconnect the panel for any reason. You can go into the programming and specify the battery voltage, and then in future it doesnt matter what the connection sequence is.
