We dont have any controllers that can do that by themselves but if you put a small 1-2-Both battery switch like the Blue Sea 6007 in the output then you will be able to direct the charge to whichever battery you want. It would just go on the positive wires, and you should never set it to "Both" because that would be combining the two batteries and would need appropriate sized cables. All the batteries must share the same negative. You need to program in the battery voltage when you set up the charge controller because it has auto sensing and it will get messed up if you switch batteries, even if they are the same voltage.
